Title: How do I setup 2 D-Link NAS devices for ftp?

I currently have a DNS-323 and recently added a DNS-321. I have the 323 up and running as an FTP server. How can I get the 321 as an FTP server running also using the same router?

You'll have to configure for alternate ports for the second FTP server.

Sorry in advance if I may sound ignorant on this matter. I use DynDNS.com for a free domain which uses my router's IP address location. I'd like to set up another domain and since the NAS boxes are attached to the same router, how would DynDNS differentiate between the two boxes (DynDNS only asks for the router's IP address). Am I making sense?

The same or a different domain name makes no difference. The issue is that the IP address of your router is a single address. The only way to make it work (unless you get a fancy router and your ISP gives you more than one IP) is to use a different passthru/redirect port range on your router for the second unit.

You can specify a different port number in your FTP client.  Just use the same domain name and a separate port number.  In your router assign both NAS with static addresses with different port numbers that will forward all traffic requesting the specified port.
