Greetings:
Just replace my old Belkin Wireless G router with DIR-655 in hoping that the copy process between my PC, which has a Gigabit port, SATA II HDD to the DNS-321 will improve. Unfortunately, I don't see any performance gain in comparison to my old 100 mbit router. Effectively copying 16GB of video files (VOB) take almost about the same time as the old 100 mbit router ie about 20 min. Am I missing something?

Ummmm.... 16 GB in 20 mins seems pretty good to me at quick glance....thats just under 1 GB per minute.
Maybe my math is off....

check your lan cable, some lan cable only support up to 100mb

How could your 100Mbit Belkin router got a speed of 819,2 MB per second. maybe you can get more speed by using jubo frame at both sides.

Seems like you get the normal speed of the DNS-321 http://www.smallnetbuilder.com/nas/nas-reviews/30521-move-over-dns-323-d-link-dns-321-reviewed?showall=&start=3 .

Actually, the same 16GB takes 31 min. If Gbit is 10x faster than 100 mbit, I expect that the transfer speed is at least 2x or 3x faster.
As for Jumbo frame, I have seen some posting saying that DIR-655 doesn't support this feature.
The cable from the PC to the router and the router to the DNS-321, they are both CAT 5E.

Indeed DIR-655 does NOT support Jumbo frames.
