Today I bought a second DNS-323. The fan on the new NAS works perfectly but I noticed that the fan on my older NAS doesn't seem to be pushing out as much air as the new NAS. It might not even be running. Why would this be? They're both running firmware 1.06
I didn't notice it before because I thought that the fan only turns on intermittently or when the temperature exceeds a certain target but now that the fan on the newer NAS runs all the time it makes me wonder if the older NAS has a faulty fan.

Do you have 1 HDD vs 2 drives in the enclosure? Two HDD should cause a recuded air flow from the fan, which would be normal.
I have one HDD in my enclosure and the fan never runs, I never reach the temperature limit to make the fan kick-in.
Go to the device info page and check the internal temperatures, are they in the acceptable range?

I see no reason why a second drive should cause a recuded (reduced ?) air flow - if you take a close look, the smallest opening through which the air must flow is the slot at the base of the front panel - I would expect a second drive to cause a rise in the internal temperature, so that you might detect the air coming out to be warmer than with a single drive.
If you want to verify the fan is functional, remove the front cover and restart the unit - during the boot process it will run the fan up to full rpm and it will be both audible and visible (through the disk slots)
Depending on the disks used and the actual usage of the storage, you'll probably find that the fans run at different times, they will turn on, off and change speed as dictated by the internal temperature changes, so as long as the fan runs during the boot process I would not be too worried about it not being on at any other time.

The NAS with the working fan is running at 34C while the NAS without the working fan is running at 44C. These are idle temperatures.
I restarted the older NAS and the fan did indeed spin up to full speed very briefly during the bootup sequence. So the fan works, wiring is good. But it turned off after 5 seconds. I did the same on the newer NAS but the fan has remained on at full blast, it's very audible.
This is really strange.

Both of my NAS's run at 43-45C.. This is not normal?.. Never seen them run cooler... Perhaps I should REWIRE the fans to run constantly!
