Missing files after mac joins my network

This one may be a little lengthy but I need all the help I can get here (I will try to be short and clear) I am really trying to understand what happened here so I wont make the same mistake again. I have a DNS-323 running raid 1 which I have been running in a windows environment for a few years now with no problem, my DNS-323 is connected to my router to which all other computers are also connected, I recently introduce an iMac into the family of computers v10.5.8 (its my first mac and I am still learning stuff here) my mac connects fine wirelessly my DNS-323 shows up fine and everything works fine, I run both computers (new mac + old pc Vista Ultimate) side by side together as I am getting used to the mac but I mostly use the mac my DNS-323 has a bunch of folders with subfolders the folder I used most frequently is my Customer-Jobs which I access mostly through Adobe bridge which contain sub-folders 2007, 2008, 2009 up to 2011 of which each contains subfolders of customers names (I am a graphic designer/web designer I keep all my customer jobs on file). I recently left both computers on overnight when I came back my mac was running sluggish so I closed out my running programs and did a reboot however when I reboot my mac, I had to search for my network drive after I finally found it on the network all my folders were intact but when I dive into my Customer-Jobs folder all folders and subfolders were gone except for 2009 but that folder was empty talk about misery here. I reboot all computers, and DNS-323 drive check and double check, the DNS-323 feels somewhat hot. But still no files. Further check shows that there was missing files from the mac of 1 job I was working on, I also notice there were files on the DNS-323 drive with files in format like “.gary.jobs.jpg” which cannot be read by my pc. Can anyone tell me what happened here.
I now have the DNS-323 drive shutdown while I Search the internet for solution so far I came across a few forum of which this one seems to be the best, I learned of a few programs namely Data recovery wizard, Power data recovery, Partition recovery, Test disk and Raid recovery I download the trials but I am treading softly here as I am trying very hard not to cause any further damage until I recovered my lost files. Here is a question while using these software should I leave the drives in their enclosure connected to the network or should I take them apart and connect them to the pc.
