What is the best method to backup DNS-345?

Hi, I just stopped my USB backup (to a WD 1TB My Passport drive) of my 700GB Raid 1 drives.  It ran for 31 hours and it only backed up 500GB.  While it was running, it took up 100% of the CPU.  I couldn't make any changes to Sharecenter.  My share drives stopped working.  Is there a better way to backup the NAS?

As far as local backups are concerned, the best way to backup your NAS is with a second NAS connected to your LAN (Ethernet) using a scheduled backup.  You can purchase a smaller capacity NAS (e.g. 2-bay NAS like the DNS-320L), to backup critical data.

Does the incremental backup remove files on the destination drive if I removed it from the source drive?

On the DNS-343/323, incremental backup adds new files, but does not remove files deleted from the source Volume, so over time the incremental backup grows progressively larger. Not having peronally tried incremental backup on the DNS-345, I suggest you create a test directory and experiment to see how incremental backup behaves before using it on real data. As a general rule, I recommend this appraoch for all forms of backups to ensure they behave the way they are designed to. Please post back if/after you test this functionality.

usb backup is completely useless...  :-\ ::)

I wouldn't say completely useless, but definitely not ideal. Backup to a second networked storage device is preferable.

Yes, USB is convenient for small file transfers, not high volume high capacity.

The DNS-345 manual does a good job at explaining how to configure backup jobs through the DNS-345.
